[Partially Solved!] Phantom acceleration, navball indicator wobbling

I have some issues with orbital stations as targets when attempting to rendezvous and dock. When I launch my orbital stations into orbit (mostly Tantares/Contares parts), at about 20 km the camera starts drifting way off. This usually means KSP thinks the CoM changes and adjusts the camera view. Installing that mod that lets you choose a part to focus mitigated this. I also read on the forums there is sometimes an issue with the CoM and which root part you choose. I changed the root part and this camera issue was solved. But: When such a station is in orbit and I try to rendezvous and dock, the navball indicator jumps around. I don't mean that known floating point issue when in orbit or at the end of an maneuver burst, but the navball indicator literally jumps. Also, without changing direction to the craft or doing anything, the speed to target and distance wobbles (not in map view), I mean literally when I am 100 meter away. Somehow either of those two crafts seem to think they are rotating or changing their CoM, my gut tells me. And I made sure the target craft is NOT in rotation. Sometimes when I try to switch from the target craft to the docking craft it tells: "Cannot switch when accelerating".

Anyone came across this? This totally does mess up MechJeb. Of course I can dock manually, but this is really annoying. I uploaded a small video:

Ok, after reading the forums and googling a lot, I have ruled out the following possible causes:

  • Kerbal Joint Reinforcement had some bugs with phantom forces -removed, nope.
  • invisible clipping parts - built the craft from scratch and lightweight as possible, nope.
  • disabled all engines, disabled all reaction wheels, nope.
  • some forum post mentioned a root part that is not physics active can cause issues - nope.
  • target craft does not have inclination/eccentricity near zero

:(

This doesn't happen around Kerbin though, only at the other planets with lower gravitiy. I also tried very high orbits (1000km) around the Mun/Minmus.

Another thing: docking on my orbital station around Kerbin works perfectly. I've done about 50 dockings both manual and with MechJeb. No issue what so ever. If I put my Kerbin Space Station into orbit of another low gravity object with hyperedit and try to dock with a Soyuz replica, those issues surface. I thought it was some issue with one of the crafts, but when I take 2 vessels that dock perfectly in Kerbin orbit and put them somewhere else, it goes nuts. :(

Ok, I removed all mods until it worked again, and the root of this cause seems to be Stock Bug Fix Modules from @Claw (nudging, perhaps I can help with debugging this)

Mind, the navball wobbles still a bit, but MechJeb has no problems anymore docking, with 2 caveats:

  • if either craft has more than one command modules (I have MechJeb and engineer for all MM patch, though disabling all MJ cores on every craft except 1 command module doesn't make any difference)
  • docking autopilot still goes off if facing the craft from the other side of the docking port, perhaps this is a MJ issue and not related

Anyway, I have no problems docking manually, but this was really nagging at me, sometimes I just want to hit MJ buttons and go make laundry or something. :D

Thanks! MJ is just one issue though. If you look at the youtube video, it shows at about 100-200m to target, speed wobbling raises to a 2m/sec difference. Thats quite a bit. Without your mod its about 0.1-0.2m/sec. Still seems like some phantom accelaration.
