this is past weird, an new kraken?

I was doing my regular run transmitting science, restocking the labs and checking life support and overall status for bases and ships. 
I found that Munbase beta had broken up, it was planned for Ike but because it was buggy I put it on Mun to expand the miner to an full base.
I went back to connect the part with an kas tube and found that the situation was far worse.

This is how the base looked under my first check.

Not only is the loose module gone but also the top of the base and the rover, tabbing to next object gave nothing.
I could not operate anything, even if the mobile miner has probe core, I could only eva or move kerbal around. 

I went back to spaceport and back to base and, it was ok again, except the known issue with the broken off part. 
Note that the top image was taken after the bottom picture, base was reset. 

Anybody experienced this before? first time for me.

I feel obliged to throw in a Lovecraft reference right now, but I feel it may be inappropriate.

But back to the topic at hand.

I run a crapload of mods, and you have mods too, so it's probably not a stock issue. But I've discovered that if I revert to launch after flying a certain rocket, that happens. However, if I revert to the VAB, then all is well.

It may be an intermittent issue for all we know.

I had one incident where I redesigned my flying scout probe and flew the new one all the way over the see.... yea it's really nice.  3x the range...
 

ANYWAY.  When I got close I wondered.. "wait where's my other one..... I should see it on the map.  Did I accidentally recover it?" 

Got closer and saw "Magellan debris"  Landed and the only thing left of the probe were 2 landing gear....  

 

Some say if you drive in the area late at night... you can hear in binary... beep beep beep....  "The Kraken is back.... he has landed on Kerbin.  He is in our wheels"

Not sure if its related, but it makes me think of an issue i'm having

Each time I start KsP, the first ship (don't have any bases) i load shakes and then breaks into 2 pieces.

usually the piece with the command unit flies off at a high speed and I can't do anything with the remaining part

if I reload the save and go back to the same ship (or any other) everything is ok again

i haven't investigated why this is happening and I simply work around the issue by creating a save just before i quit

next time i play, i just load any ship and then go back to the last save and continue as if nothing happened ...
