I bought ksp through their website, how do i update to 1.3?

Uninstall the ksp that you currently have and the install the latest version off the website. If you want to backup your saved game, move the KSP saves file to the desktop before uninstalling.

Also, just in case, if you got subassemblies and don't want to re-create all of the folders the files is not in your craft directory... but at "GameData\Squad\PartList\SubassemblyCategories.cfg".

If you are downloading the latest update from the Squad shop rather than Steam, you don't need to uninstall previous versions.  Just download the latest and put a shortcut on your desktop.  I still have several versions installed and can play any of them with ease, though I tend to stick with the newest version.
