Are they flying in an atmosphere? If so, getting more than about 22km away they will vanish.

Do these probes have probe cores? Something from that first "command" tab in the VAB? If not, they may be being auto-deleted for being trash.

If it's neither of these, then I'll need more info. Pictures, if possible, showing as clearly as possible the two craft before recovery.
