Eve encounter disappearing after warp.

Is it a direct encounter, or do you have to orbit Kerbol first?

Also, don't suddenly increase timewarp or there will be rounding errors.  Those rounding errors can significantly distort distant intercepts.  Go up to, say, 50x before clicking "warp to maneuver" or "warp here".

I concur, go into warp slowly first to avoid these seemingly random adjustments to your trajectory.  Another idea is to swap to something on a nice stable large orbital trajectory that can't be messed up and warp through sufficient time there, then swap back.

Frequent saves give you the opportunity to go back to try again more gently.

Another idea is that you may be able to fix your encounter with a manoeuvre node  a long way before Eve's sphere of influence.   If that's half way between Kerbin and Eve, then perhaps it won't take much of a correction.   A consolation might be the benefit of having less experienced Kerbals getting their orbit around the Sun points rather than just the flyby they would have had from a direct trajectory from Kerbin.

From my experience, the "Cannot Auto-Warp so far" message appears when you try to warp into a planet's (in this case Eve) sphere of influence from the sphere of influence of another body (except Kerbol, sometimes. Kerbol is weird). For example, say I did a flyby of the Mun and was on an escape trajectory of Kerbin. While I am in the Mun's sphere of influence (or SOI) I cannot time warp directly to that of Kerbol. In order to resolve this, you have to warp into the middle SOI first. So for you, if you're within Kerbin's SOI, warp to Kerbol's and then from there to Eve's. Also, if you have extra deltaV, it's good to get down your periapsis a bit so that if it moves during warp, it will stay within the planet's SOI.
