I don't think there's any mystery here. The two docking ports have to meet at the same plane, but what you've built are two very massive, very long structures, both of which are resisting rotating the last fraction of a degree which would bring them together perfectly. My suggestion would be to bring them as close together as possible, then turn stability assist off and allow the magnetism to do its work.
