Decoupling Fails to Truly Seperate the Craft

When I decouple the stack separator from the large hydrogen tank, my craft does not truly decouple.  Each of the three resulting parts behaves as if they've been decoupled, and yet the game acts as if they are a single craft.  This can be seein in the parts manager, the navball, and map view.

The behavior in those videos does look like the problem I'm running into.  But the workaround doesn't work for me.  The root part was at the top of the craft all along.

One thought does come to mind.  Before I decouple the stack separator that causes the problem, I did some undocking/redocking of other parts of my craft.  Maybe after the redocking, the root part isn't the same as it was when it left the VAB.

Working on bug reports for docking ports at the moment. Some are minor issues, some are terrible with loss of control and even crafts that stop moving and are locked into place. Havent moved the root part yet though.
