Is there any way for steam to track hours on a modded build?

I'm new to the modding scene and found a couple of guides that told me to make a separate instance of KSP to mod so the folder in Steam is a vanilla backup. That seems to be the smartest way, but I still want to have Steam track the hours I have played KSP. Is there a way to allow Steam to track the mod hours while also keeping a backup?

CKAN will track your hours separately for each of your KSP instances.  Is this what you are after?  So you can keep your own total time played stats?  

I don't think there's any method of "registering" your various instance locations with Steam.  Steam is aware of only one instance.  So I don't see a way for Steam to provide you this capability.

Yeah, that sounds about right. I was not aware that CKAN did that!
