Is there an upper limit to the number of experiments that a CM can hold?

no cap yet.

Neat.

Although, I have found myself wanting to ask another question. I am trying to make a manned lander for the Mun/Minmus that will land, get science, return to an LKO station with a lab, drop all experiments in the lab and reset all experiments, go back to the Mun/Minmus, and repeat until all biomes are covered.

The problem is, is that even though I can apparently reset the goo canister and materials bay, I can't seem to store them in the lab. Will the "process data" button reset the goo canister and materials bay without destroying the data inside, and will it allow me to retrieve the data later on to land it back on Kerbin?

If you get close to the goo/material bay you can right click on it and remove the sample. You can then store the sample in the command pod/lab, and then clean the experiment for reuse, or ditch it to save delta v.

You can do the same thing with instruments as well.

i found that whenever i tried to add a second experiment of the same type, i would have to choose between keeping the existing one or overwriting it, am i doing something differently?

You can't store duplicates, but you can store as many singles as you want. I pulled over 30 results from my lab into a command pod and took them back to Kerbin. Ka-Ching!

There may be a way to work this by having multiple command pods attached to the return portion of the ship. I have not tested this so it is just a theory right now.

If for example your lander has 3 of each science part on it so your return section would have 3 command pods. You could then land on a biome and take all 3 experiments and return to the command section. Once back you EVA and transfer 1 of each experiment to all 3 command pods and reset the tests. Refuel and repeat in each biome before bringing the main craft home.
