Decouple, get wrong ship.

Okay, so I'm trying to leave Laythe with a two stage lander. The bottom has jet engines and the top has nukes. I have it connected by docking ports instead of a decoupler. Every time I get high enough to ditch my jet stage and do so, the game thinks I should follow the useless jet stage. I know that I should redesign, but I'm already on Laythe. It was hard to get here. I'm hoping for a solution that I can use with my current design.

Is there a control part (crewed capsule or probe core) in the upper stage? If not, you're out of luck. If so, right-click on it to "control from here" before separation.

If that fails, you can also try hitting [ or ] to swap control to the other ship after separation.

Yes there is a pilot in the upper stage and when I try control from here beforehand, it doesn't work. When I try to switch just after decoupling, it says I can't switch in atmosphere. I tested this on Kerbin and it worked just fine. I don't know what's going on.
