Yes and no. It's pretty simple to change the part to use MJ 2.0.9 just by using the config files present in the Bill and changing the name and descriptions where applicable.

The "ghost" animations you speak of, are part of the firespitter plugin.

Alternatively you could have both (of course with both time and personal will the defining factors) and let people chose with they want to use in-game.

Would it be possible to have a basic functionality GUI set up and included? I know it's supposed to be fairly simple, and I think the concept is awesome, but I look at any form of code for basically anything, and I can feel my mental gears grinding and breaking.

One thing I've noticed from the pod is that in windowed mode, it is impossible to get to some of the right click options on the pod, when just the pod is remaining. Is there any way around that besides action groups? Those work for some of the options, but since they aren't named when you're setting them up, it's basically a "guess which button activates what" kind of situation. Can those be named in the action groups control in the VAB? Also one thing that might help would work by having the landing gear for the pod tied to the G key without having a right click option for it, reducing the number of things that show up. Hopefully those are things are helpful!

It doesn't break every mod. Part only mods should work fine, and legacy pods work fine, though instead of using the new ASAS and reaction wheels, they use the old ASAS, SAS system. Plugins are more variable in their reactions to the newest update.
