This may seem like an odd question..

Where do Kerbals 'go' when they enter a pod?

I remember the first time I used 'no clip' in Half life 2 I found a little box hidden in a corner of the game world. Inside was Dr Breen! It was the model that is projected onto the big holo screens as you enter the train station. You can have a lot of fun with that!

Anyway, so I know the kerbals are not rendered 'inside' the pod so 'where' are they?

They are parts when on EVA. When entering the vessel, the part despawns and the "soul" of the Kerbal is put into the pod's internal info. Then a Kerbal IVA model is spawned into the Command Pod.

When they are in IVA mode, they are inside a special IVA space that is hidden from the main scene but actually exists where the command pods are. The IVA cameras (and kerbal's eye view) look into the internal space and the external space and scaled space. External space only shows External and Scaled spaces, and hides the Internal space.

Hmm interesting, yes and deep indeed. So is it possible to ever 'see' this mystical nether world when in 3rd person ship view?

I think it is if the game seriously bugs out. A few mods implement pods that have visible IVA spaces. Problem is of course that the lighting is somehow offset 90 degrees from where it should be, so thun sun lights the wrong side of objects.

In games such as Half-Life and Portal, it appears to be the case that levels all exist in the same space. Thus to have something like a mini-map, an IVA view, etc., you have to stick them way off to the side, underground, etc.

In Unity, a single scene can have multiple "layers", such that multiple sets of objects can occupy the same place in the scene but only be visible to certain cameras and thus only render where the developers want them to. Thus, in order to reveal the IVA view in the main view, one would have to change the layers visible to that camera to include those meant only for the IVA cameras. No amount of no-clipping or flying around will make them appear.

I believe they are actually inside the part, that's why IVAs are so hard to build, they have to fit into the actual pod. Sometimes retro-future or B9 bugs out and leaves IVAs on the runway or floor of the SPH/VAB.

How can inside part work with the MK1 pod?

I have also seen some mods using other parts for IVA.

That is amazing!! I really hope KSP incorperates transparent windows so I can see my kerbals inside. I've always wondered why in this day and age we still have fake cockpits.. Why Squad why?

I don't know which game version it was but i crashed and the Kerbal came popping out of a disentigrated command moduel and went tumbling across the ground, In hindsight i Think this was probably a bug or memory leak error. You can see jebs hands in Iva mode.

I have clipped lander cans together on occasion to carry tourists/more station seating early on and on one mission I could see the two lander can Kerbals clipped over each other in the little boxes on the bottom right of the screen.

That seems like strong evidence that they are actually 'in' the appropriate parts in some way, even if the graphics don't actually penetrate the 'windows'.

Of course when adjusting parachutes for entry while in orbit around Duna I have clipped inside a Mk3 cockpit with the camera quite a lot and not seen any Kerbals, so perhaps the IVA/indoor Kerbals are actually in a different dimension/rendering buffer in some way.

I believe there was a mod for that, but only with one pod, and it might have been an extension to rasterprop IVA. Don't quote me on that though...

So to draw a parallel ... when a person has a near death experience it's just their reality glitching out?
