My latest career mode, still working through the tech tree, but I managed to upgrade all my facilities!

It doesn't say penalties. It says fund loss. Or perhaps more clearly, costs. So it affects facilities, crew, failure, etc--any cost other than part cost.

I had no real reason to upgrade the runway but ... you know, completion.

Yeah, I've actually done that before. The psychology of completing stuff in games is interesting.
