Alternatives:

  • Rendezvous and just EVA your Kerbal, taking along the science data. Leave the old capsule as debris
  • Dock using the Klaw a.k.a. http://wiki.kerbalspaceprogram.com/wiki/Advanced_Grabbing_Unit
  • Install the KAS/KIS mod and put a docking port on the craft retroactively
  • After docking, either tug the vessel back while docked or just transfer some fuel from the rescue craft (e.g. if the rescue craft would be the new and improved replacement)

You can send an automatic Kfir/Merkava transport (without Israeli commandos on board) to recover Mubarak from his orbit: just send him on EVA from the old pod to the new transport. Careful with minefields.

Do not deploy anymore Mylar balloons to lift the transmitter - the enemy know about them and will try to hijack infos.

Have you considered to let the crew EVA from the capsule to the 'new' craft. Then you don't need a docking port. They can take the science reports from the pod and instuments and put in the pockets on the EVA suit. But maybe that is not what you meant.

make a Mun orbit capable rocket with a crew capsule and a probe core.  Make sure that the crew capsule is empty on launch (Valentina might try to stow away so look out).  The probe core should fly the vessel out to Munar orbit.  Rendezvous with Jeb and have him EVA from his old capsule to the new one.  Then bring him home!
