I've seen the same bug since 1.3.1, on Linux.  Pretty sure I've seen it in stock.  Seems to have gotten better though.

I haven't had to restart the game, but going to the KSC, then back to the ship lets me click on stuff again.

Saving on the spot and loading also does the trick.

I have also run into this bug too, the only way i could fix it was to go to the tracking center and re-select the ship.

Quicksaving also works too but i do not know why its not working for you. Do you have any mods installed at all?

Have this problem from time to time, switching to spacecenter and back helps.

For solve this thread, go in the console (the bottom right in the menu), in command lock option and erase command lock. It's solve the problem for me everytime.
