If I'm not hearing phantoms, it's Collision FX from @pizzaoverhead.  You're hearing the sound of metal scraping against metal.  It works better when it's a plane sliding down the runway on its belly after a bad landing (it throws sparks, too!) but I don't know which part is causing it in this case.

I abandoned MechJeb docking years ago. I'm just as fast and accurate, but use about 90-95% less monoprop to get the job done.
