Tyverus
My crafts upon reloading (from the space center) spawn above the surface about 100ft, enough to cause damage. doesnt seem to matter if its on a mountain or hill, small or large craft. I've also removed all mods and reloaded and the same thing happens.. I've only tested on kerbin thus far.
Xd the great
Have you tried world stabilizer?
Lisias
It's a mesh problem. I have this issue with older meshes that doesn't have a collider on it. There're more info on a issue I created for II:https://github.com/net-lisias-ksp/ImpossibleInnovations/issues/1 Post your KSP.log, if this is the same issue, I can pinpoint the problematic parts so you can avoid them. I also had this problem using Firespitter's gears, but this time appears to be something on the code. Edited February 7, 2019 by Lisias
Jammer-TD
I have had problems that were OPT related in 1.5* and 1.6.1 still today. I think it was the deployment bay. I removed the part and the levitation no longer happened and the craft was now on the runway. maybe try removing some items, I would think things that move as a suspect.. hope this helps Jammer-TD oh sorry I didn't see you had this with no mod's. well certainly as always follow @lisias Edited February 8, 2019 by Jammer-TD my bad

I was just about to post, that a couple OPT parts have this issue... it has to do with animated mesh part origins, located *outside* the part collider, and that ends up below "ground level"... ie ends up below the terrain collider
Tyverus
dunno what changed, but the problem seems to have resolved itself.

No "colliders" issues. I have a interesting issue on the KS-16 Landing Gear (I think it's the name, it's from AirplanePlus or from SXT): once I span the craft, the wheels goes below the surface's colliders and the craft stand on the landing gear casing. Fully retracting the gears, and then redeploying them "fix" the problem. Using Firespitter gears, I also end up jumping into ~980m high on spawn. The funny thing is that once I had spawn, the gears works fine - I can land and takeoff normally.
