RCS, throttle and wheel authority stop working

I landed on duna and my ship stopped responding, only x and z works for throttle, rcs, wheel authority, shift and ctrl doesn't work. 

I have power, fuel, propellant and a kerbal engineer in control of a mk3 (3seater pod) 

No mods installed

please help?

But it sounds like you lucked out on the way there, and had direct connection to Kerbin the whole trip, so the vessel was being remotely controlled, and now that you've landed, you don't have a connection anymore.   So that poor engineer, who doesn't know how to fly a craft, can't do a thing.

Course, I could be wrong, we might need more info.

Well, with an engineer (or scientist) Kerbal in a command pod, you should still have full throttle control, even if you don't have commnet connection to the KSC. If you also have a probe core then the only control you are really missing is the ability to manipulate maneuver nodes.

What you describe (z and x works, but l-shift and l-crtl doesn't) is standard for a vessel with a probe core but no commnet connection or Kerbal in command. Are you sure that the Kerbal is in the command pod and not in a passenger pod?

Not every seat for kerbal is a command seat. For example, the Hitchhiker can't be used for control of a vessel.

I got a pilot to make it work but I did have the engineer in the mk3 pod.  Could it be because I have a probe on my vessel at the same time with a kerbal in mk3?   Might be a bug? 

anyways, I brought a pilot over and it worked.  thanks

It should not! A probe core should add SAS capability to a non-pilot Kerbal in command. (As much SAS as the probe core can provide of course.)

P.S. I assume with "mk3 pod" you mean the:  Mk1-3 Command Pod
