1. In the Trip Planner the celestial body list is chaotic. I suggest a logical list, instead of an alphabetical one:

2. In the mission planner, add the option to aerobrake where possible
3. allow for manually overriding dv requirements. Say a Mun mission. It will tell you that you need 860 dV to return from Mun Orbit to Kerbin Orbit, but I know you can do it with way less, say 300-400 dv. I want to be able to type that in so I don't have to keep remembering for every exception how much dv I can subtract from the total requirement.

Was going to suggest this my self. I hope we can get a completely manual version, with the current trips only being templates, so you can quick fill the trip plan, then customize to your hearts content. Say for instance you want to do a jool 5 trip? Or maybe you want to go to the mun, land, reorbit, land in a different spot, then return to kerbin?

I think it would be nice if there was a pluss icon at the bottom of the list, click it, and pick from a list of relevant "destinations" and the game automatically fills in the necessary dVs.

The thing you see in the VAB should be the "shorthand notes" version of a much more involved trip planner that includes a full map of the star system you're in and lines and arcs of your vessel traveling to and from different places, that you can draw and delete and drag and drop and etc etc etc.

Basically tie it into the transfer window calculator and alarm clock, selecting each destination + leg, muting any leg thats intended to be aerocaptured, and even save that flight plan to the vessel so it can be viewed and altered in flight. Its a lot of work but I think you'll see so many more players going interplanetary with this in place.
