Artillery weapons.

If no other weapons are added I think we need anti aircraft, in multiplayer, so others can't you know ram planes at hyper sonic speeds into you colonies.

Just launch a rocket at enemy vessel. Or ban him from the server for griefing.

but I can't use another vessel to stop a rocket going at near lightspeed. and even when banned it is too late. I guess unless they just added a shield that'd be nice too.

Unless this vessel is a single particle, I doubt near light speed vessels shouldn't be too much of an issue

How one does even aim a rocket going near lightspeed at a few hundred meters wide object? 

I think you're expecting something that won't ever happen because it's too sci fi.

I think weapons will be something for the modding community to handle, but it does bring up the question of how will the dev team handle multiplayer mods? Will everyone have to have the same mods installed? Especially for a game where mods are so important to many players.

I'm confused. Artillery would do the job where missiles won't?

Just as an autotargeting system to stop your base from being destroyed when you are away, though after some thought I think in the base game a shield and id system would work.
