Dumb question: reversing orientation?

[EDIT] Resolution was using "control from here" on the Mothership MechJeb vs. the RC-L01

I built an interplanetary ship and docked a lander to it upside-down as the easiest approach. The entire ship now thinks retrograde is prograde, as it seems to force it's orientation to the lander can. I've clicked on "control from here" on the node on the ship, but to no avail.

Not a big PITA, but is there a means to reverse which way the ship thinks it's pointing? :)

"Control from here" is the way to fix it, not sure why it isn't working for you, it can reset itself frequently on some craft though.

Is there no change in the navball when selecting each pod as the control source? What about a suitably placed docking port?

Sorry for the necro, but this is one of the top results on a google search so I think an updated answer should be here.

Step one:

Use Control From Here to be sure you are controlling the correct ship.

Step two:

Right click the controlling part and you can inverse the control orientation from there.
