All crafts originate with a minimal amount of fuel, makes for more fun in experimenting and getting accustomed to them with the lighter load. However, each craft has several empty fuel tanks on board, and have been tested aerodynamically with them full (mass balancing in mind).

My only suggestion would be that if/when you do toggle the fuel tank levels in the SPH, start with the mass marker on screen and attempt to keep the load either as centered as possible, or if you have to, go forward with the mass, rather than aft.
