If the right hand column is your GameData folder it looks really odd to me. I'm not familiar with any mod called "Parts" or "Probe" or "Radial"

It looks like you're moving mods into subfolders and changing folder names within GameData. If you're doing that it will break your mods. You need to leave your mods in the GameData folder just as they are installed by CKAN otherwise they won't work right.

There isn't a mod called "Restock-0" for example. Adding the "-0" will stop it from working.

Um sure?  Or delete the mods, reinstall them manually properly (aka put the contents of the zip file into your gamedata without renaming folders etc).
