Haven't heard of this before, but maybe you need to place the probe core/command seat/pod in a different orientation (facing forward, as in the same way that you would place it on a plane built in the SPH).

If you added the probe core to an existing design, and it happened to have a command pod or seat: did you try rightclicking the probe core and selecting 'command from here', to make sure?

I don't know what else to suggest. I am not running mods right no, so I can't test this. Maybe ask over in the MechJeb thread?

I had this problem too. Look at the navball. The MJ module is pointing straight up and all you see is blue sky. You need to remount it on the side of the rover so that the brown is level on the bottom.

Edit: The antenna should point straight ahead, and the striped area should be down. Also, you need to do a "control from here" on the MJ module, if you have a probe core.

Open the "Attitude adjustment window", find the "Command Pod Forward (electric blue)" checkbox and check it. This is the direction MJ consider as the font of the vessel. 

As other said this is the way the antenna points, with the stripped surface being the up direction. So from your pictures you would have to rotate it 90° right
