I guess it's just a terrain glitch 

The terrain can be at different heights depending on what you have the terrain quality setting set to in the graphics options menu.

So on lower settings sometimes the easter eggs are actually under the ground.

Try changing that setting in the graphics options menu.

Changing a setting to a higher one is not a reasonable solution to a problem. 
Regardless of whatever is changed/disabled within the options menu, ksp (or any other game) should be the same experience.

I would agree with you if we were all using the same brand of console. But PCs vary so much in every aspect, it would be impossible to all have the same experience.

I agree with you in theory.

But in practice, this is how it works.

I'm sure if there was a clear and easy solution to this problem SQUAD would have implemented it long ago.

So, I just went there myself, then cycled through Terrain Detail settings.

Low Terrain Detail

It goes underground when on low terrain detail, as do a significant number of other easter eggs. But, it only does it on low. Default (medium) and high show the temple just fine.
