Have a probe core on your craft, bring up Kerbnet, find the spot on the Kerbnet map, move the reticle to that point, give it a nice name, and click the "waypoint" button. It does create a nav point.

See I saw that but I was looking for a way that was simpler, i swear it just creates a note with the tiniest little blimp :/

That's basically it, for the stock game.

Pretty sure there are mods to give a different experience, maybe something closer to what you want. But I've never used any myself and don't know what the names may be. Perhaps you could ask over in Add-on Discussions?

If there's something about cool little known KSP things, and if it mentions waypoints, then it's probably just talking about the KerbNet thing mentioned above.

I sweaaaaaaaar this was stock though, I mean I've definitely been wrong before but it was so simple and I'm not a big mod person. I think in total i only had Scatterer, KER, and Kerbal Inventory at one point? I don't know if any of those provide this feature though. It's so simple yet so frustrating and I only needed it for one little use now it's bugging me lol

The easiest stock way is to create waypoints via KerbNet.  It's quite simple, as @bewing said.  Click the spot on the map, change the name to what you want it (the default name will be like a contract point, "Jeb's Revenge" or "Site XGE-3t51" or some such.  Then create the waypoint there.  You have to type over the default name or that's what the new waypoint will be.

Before we had this feature, the stock way of marking places was to plant a flag or park a ship there.

I know i seem crazy but I swear there was stock way of making a simple note of a spot on the map that you'd also have to manually find, it may be one of those mods. or maybe i am crazy :'(

You could plant a flag.

But if you're talking about waypoints, you are 100% guaranteed mistaken.
