I have a suggestion for in-line rotor placement. Use the "interstage nodes" of the fairing parts. Parts fore and aft of the fairing do not spin, and nothing prevents parts attached to the rotor from moving.

It can be tricky to make sure the right end of your rotor piece is the one connecting. If you accidentally attach the wrong end, the base spins rather than the intended hub. Anyway, it's easier (I think) than using the offset tool.

You can also use an engine plate, in a one node setup. you can attach stuff at the node provided by the engine plate, and you can disable the staging. It can be easier to build than the fairing with interstage node.

It does, however, limit you to one rotor per engine plate (while you can have a rotor and a counter one with a single fairing).
