Just to be clear, are you saying that if you set the thrust limiter to allowing no thrust whatsoever (using the slider, not the rcs actuation toggle)That mechjeb can change the slider and bring it back up? Also what happens if you only have RSC that point forward and backwards, it can push and pull and yaw on a flat plane but you would need the reaction wheels to roll?

Just an outside the box thought for a sec. Build using single direction RCS units. You can either leave ones for roll completely off or otherwise set them to zero thrust limited when you don't want them used. As they are individual they don't need to use the method that mechjeb seems to be overiding. The modern KSP variants mean you can also use ones with only 2 nozelles for forward and backward so as to reduce parts.

@Stone Blue Well I have bad news and good news. Bad news is that when I tried to save it as a .blend it refused to save it afterwards to a .mu and I lost a hours work and had to start again. This is the message that came up. From then on I started having glitches I don't usually get including standard box colliders not wanting to stay where they were put. I may have to clear settings cache in Users\Appdata\Roaming to have a fresh start. The plugin definitely has a glitch when it comes to vertices numbers because now that I found the setting that tells me the actual vertices of the mesh I have seen parts that only have 11,000 vertices being accused of having over 65,000 and only cutting the part up into separate smaller pieces seems to mollify it. The good news is that the merge trick works and now as soon as I import I shift highlight all the parts and use that to remove the un-needed vertices. I have used it to remove over 250,000 vertices in one case. Before. After. And after much battleing with the Kraken.
