Get this mod: http://kerbalspaceprogram.com/robotic-mk1-2-pod/, I made it a while back and updated for 0.20 just so I could recommend it to you. You do need to EVA the Kerbals anyway, though.

I suggest you re-check that you have installed everything. If all else fails, download the AP and re-install the LER and it's IVA.

I'd say it came from one of those mods you have... EDIT: There was a REALLY simple missile mod somewhere that used resized versions that nosecone and the long SRB, is there any chance that you have that?
