I would do it similar to this: Liquid kerosene boosters and a proper escape system. The main engines aren't mounted on the orbiter and thus make it possible to use the Launcher for other payloads.

MechJeb sounds like a mixture between Hal 9000 and GlaDOS and has the same tendency to go Kerbicidal and kill your pilots:)

This is exactly how i play the game I use only mods that make sence like mechjeb, telemachus and a view parts packs (no cheaty parts) and i haven't lost one Kerbal in my current save.

I could play the game perfectly without mechjeb. My first munlanding back in 0.16 and my first docking was Manual. But i think mechjeb is an awesome plugin. It provides useful data and can perform maneuvers that require long burn times with the NERVA or the ION engines. I also use the ascent autopilot and the maneuver planner.
