Is there a way to open the tracking station during flight?

Sadly, no, you can't.

A few things to note:

If you're launching from Kerbin, and you drop your boosters while your PE is still under 25km, they will be auto-deleted as the game will assume they would have burned up on re-entry.

If you're also worried about ones not during launch or the ones that are jettisoned after your PE is above 25km, then you can just turn down the debris slider in your game settings.  Default is 250, but you can turn it down as low as 0.  I wouldn't recommend 0, but something like 5 or 10 should be good to not make them disappear immediately, but still not clutter up your save.  The only real risk to this is the game may delete something you want to keep if it doesn't have a command pod or probe core on it.  (Which it'll do anyway, just not as fast.)

No there's no way to be in the tracking station and in flight at the same time. They're separate things.

However you can pretty quickly jump between them by hitting esc in flight to go to the tracking station, and then "fly" your ship once done.

Also, the boosters will still be there when you reach a stable situation so you can just delete them when it's convenient.
