If your mod is on CKAN and you add new dependencies, these need to be done manually. We make sure everything is in sync when the mod is first added. You can update other relationships like recommendations, suggestions, etc over time as well. Simple relationship updates will usually be merged *really* quickly because it doesn't require as much diligence as adding an entire mod. If you go the PR route (btw I do suggest using github's web editor for this) it can help speed this up since it saves us all the work of setting one up and if everything looks good all we have to do is hit "merge." As an advanced method, you can include a .ckan file inside your mod release that lists dependencies, and this will get merged with the metadata from the .netkan file in the CKAN repository. This is actually a pretty good way to manage dependencies or other things that change per-release. Other business: The 4 OPX folders are bytewise-identical when installed with CKAN, except for .DS_Store files in the manual install. CKAN automatically filters these out. The warnings aren't a big deal if everything is working OK (though you should clean them up by removing whichever pass specifier is unnecessary). But errors will prevent the MM cache from being created and slows down load times. Even if you're just a user of a mod that releases a new version and you notice it has added a new dependency, you can still let the CKAN team know via any of the above options. We'll investigate to confirm that what you're saying is in line with the author's intentions, then update the dependencies in CKAN as appropriate.
