KSP is a very complicated game, and unless you give the AI the ability to build its own rockets (which in of itself entails training an advanced AI to be able to make educated decisions in building rockets), just using the stock crafts isn't a feasible solution. Although if I think about it.. recorded milestones could be just something that the AI attempts. If the physics simulation doesn't allow it to be successful (not enough Delta V for example of broken solar panels) then.. yes it would fail. If you have mechjeb-like automation following recorded milestones, the craft would just try to adapt and continue with the mission even if crippled. As I'm sure you are aware, most employees (whoever they work for, and whatever job they do) are under an NDA of some sort to not release confidential company information.
