Haven't tested to combine it, but might be worth a shot. Here's my mod list: That looks like an incompatibility with Texture Unlimited. The decals use a transparent shader, so if the TU config isn't set up properly to maintain that they could be being replaced with a non-transparent shader, resulting in the weirdness you see there. I don't have much experience with TU myself so I don't know how you'd go about fixing this, but I'm sure there's some way of excluding certain parts from whatever config you're using. Most of the provided craft files need either reDIRECT (benjee10's SLS mod, linked in his signature), Infernal Robotics Next (for robotics without DLC), or both. There's only one craft file that doesn't have any dependencies (SPH, Space Shuttle Orbiter.craft), but it should be easy enough to make your own craft without reDIRECT or IR due to the Space Shuttle's familiar shape. Are you using Atmosphere Autopilot as recommended in the initial Post? It is actually not a real autopilot, more a fly-by-wire and cruise control.
