That's quite some research you've done, however, have you tried to place decouples on opposite ends to try and negate recoil? -

I actually had the kerbal's safety in mind the whole time. I placed him right at the front to help protect him from the vast majority of the shots that will be landing in the centre of the ship. And as for the missile aspect of his cockpit - the sepratrons serve to eject him to safety or deorbit him to the surface of an atmospheric planet if necessary, making sure to add a heat shield below his pod! -

Excellent use of the now stock HECS-II probe core! -
Cruiser Mk I A multi-purpose vessel designed for long range and speed. Has 2 large Mk 2 cargo bays in the bottom half of the nose and a big gap in the center for a module of your choosing. By default it's outfitted with 4 Tire Missiles as well as 6 I-Beam Missiles on the wings. It has well over 5k Δv for all your interplanetary needs. Download here. Enjoy!

Wow, this is awesome! You had me wondering how you'd managed to only use 2 parts, but then I saw those engines with the merged fuel tank! Kudos!

Because I like to have my vessels manned, but not rely on being manned if cockpits get knocked off. They're also fitted with sepratrons for "emergencies". Otherwise they're useless. I have a probe core that faces forward inside the hull. -
