It seems like KSPAPIExtensions failed to load judging from the log you provided. Can you try to reinstall IR from github (https://github.com/MagicSmokeIndustries/InfernalRobotics/releases/tag/0.21.4)?
You should've posted it in the IR thread, but don't worry - this will be in the next IR update (alongside many other features). Although it might not be soon.

White square is not IR related, most likely some other mod. As for Foldatrons: post a screenshot of your GameData/MagicSmokeIndustries/Parts folder. Most likely you misplaced them. Make sure you use the lates beta release for proper 1.05 compatibility. It was posted in this thread by Zodius couple pages ago.
@RoverDude Do you plan more recycler parts with 75%+ efficiency? For now the only option for a decent ship for long interplanetary travel would to include pioneer module/colony hub. Or bring up the huge supplies kontainter.
Of course I can manually add recycling to existing parts, but if you have something coming I'd rather wait.
This is a fresh idea: create and engineer probe that allows robotic crafts perform things that kerbal engineers are supposed to perform. I'll try to come up with something...
Hmm, a log would be nice to see, please upload it somewhere as it can be quite big as well. What you experience might be IR issue as well, not IR Sequencer. Did you lose the sequences in the process?
These are some LONG sequences you got there Now you should learn a bit of kOS and write a program for your robot, it is not that hard.

In your log file I don't see any messages from AVC, but I don't see any Rework parts loaded either.
Did you follow the link in the post by Zodius I linked above for the beta release of Rework parts?
