I wanted to ask a question. I noted that the Pandora, Rhea, and Proteus capsules are not able to survive high altitude re-entry (for instance, from the Mun or Minmus directly back to Kerbin) the same way that stock capsules are. Is this intended behavior? I feel like if this had happened before recently, I would have noticed it.

Do you mean the Phoebe, Rhea, and Callisto, the orbital command pods? Those command pods are optimised for orbital operations, and sacrifice thermal resilience as a trade-off.

I'm a bit confused. Does Resurfaced apply as some kind of universal shader to all parts? Or do only parts specifically made with Resurfaced compatibility take advantage of it? I am just worried about existing vessels of mine looking bugged or something, regardless of Nertea's plans.

Resurfaced only applies to parts specifically configured for it. So installing it will not negatively affect parts not explicitly supporting Resurfaced.

Deferred is recommended but not required for Resurfaced. Deferred does a quick and dirty PBR conversion for parts using legacy shaders as PBR shaders are required for deferred rendering. This conversion that it does attempts to respect the original look of the part and Blackrack used a lot of trickery to make sure it looks decent to good in most cases (a difficult task!).
